Alternates is a small catch, but I have also been looking at systems like this in my spare time.  Lots of them have huge flexibility for all kinds of voting, and yes almost all can support the varying functionality we woukd require.
You do lose paper back up, which I know is a stickler for some.  That is why Stuart's proposed system was so intriguing to me.

If you are in talks with them can you ask if they can assign delegate voting numbers with a state designation to keep the delegation votes separate such as IN1-IN29?  Also, how would Alternates be able to vote in with this method.
It surely seems a whole lot less expensive than some of the solutions being looked at by other people.

For convention voting, yes, each delegate can be assigned a unique number, and if they implement non-anonymous voting - that delegate can view the electronic record of their own vote (it would be tied to their voter number).  There would need to be either individual internet access or delegation internet access (a delegation "voting kiosk").  This is a pre-done solution with tech support that is not incredibly expensive (software wise).

How long to set up each ballot?  That would depend on a lot of factors but nothing insurmountable and quicker than the manual printing of ballots I am fairly certain.

Further when we start getting into examining our voting methods at convention, I think it is a mistake to have the secretary so involved in elections - too much potential conflict of interest and that a qualified election panel (who are not voting delegates and deemed to be sufficiently disinterested and impartial) be given that task, with the secretary only reporting the results.  We have gotten bigger and need to be more hygenic in our processes.

Would each voter get a unique log-on and have to have internet access to vote? 
How would we handle those delegates delegates that don't have access?
How long would it take the Secretary to set up each ballot?
Those are just the questions that come to mind before my first cup of coffee, I'm sure more will follow.
